Agenda 06/23/2009 Item #16D 6 Agenda Item No. 1606 June 23,2009 Page 1 of 16 EXECUTIVE SUMMARY Recommend approval from the Board of County Commissioners of a Work Order for Water Quality Monitoring, Data Collection, Circulation/Sediment Modeling and a Natural Resource Characterization Study of the Clam Bay Estuary as outlined in the attached PBS&J proposal for a time and materials, not to exceed price of $265,012 and authorize the County Manager or his designee to execute the Work Order and approve all necessary budget amendments. - OBJECTIVE: Obtain a recommendation of approval from the Board of County Commissioners of a Work Order for Water Quality Monitoring, Data Collection, Circulation/Sediment Modeling and a Natural Resource Characterization Study of the Clam Bay Estuary as outlined in the attached PBS&J proposal on a time and materials, not to exceed basis. CONSIDERATIONS: The Clam Bay Advisory Committee, as part of its mission as outlined in County Ordinance 2008-48, is charged with developing a Master Plan for the health, management and long term viability of the Clam Bay Estuary. In order to accomplish this mission, water quality standards, monitoring programs, mixing, flushing, and circulation data, along with natural resources characterizations, must be performed. Pursuant to the CCNA, PBS&J responded to RFP 07-4153 in June, 2007 and was recommended by a staff selection committee along with four other consulting firms to provide a broad range of coastal engineering services to the County. The Board of County Commissioners awarded a contract to PBS&J in October, 2007, Earlier this year, the Board afforded the Purchasing Department discretion to begin soliciting Best Value Offers from firms already under CCNA fixed term contracts. That practice was officially implemented on May 1 sl for most work orders exceeding $50,000. A Best Value Offer was solicited from all firms under the Coastal Zone Management Consulting Contract. PBS&J and Johnson Engineering responded to the solicitation. and PBS&J was selected by an independent selection committee utilizing standard criteria. ADVISORY COMMITTEE RECOMMENDATIONS: The Water Quality and Flushing Sub-Committee of the Clam Bay Advisory Committee recommended (4-0) for approval and complete funding of this proposal. At the Clam Bay Advisory meeting of April 16, 2009 this item was unanimously recommended for approval (7-0). At the Coastal Advisory Committee meeting of May 14, 2009 this item was unanimously recommended approval (6-0). At the Tourist Development Council meeting of May 28, 2009 this item was unanimously recommended for approval (8-0). FISCAL IMPACT: Funding for this proposal will be provided from the Unincorporated Area MSTD General Fund (111) in the amount of $140,442 (Tasks,I,1I and III) and Beach RenourishmentlPass Maintenance Fund (195) in the amount of $124,570 (Tasks IV-a and IV-b). A budget amendment will be necessary within Fund (111) most likely ~ from reserves providing additional budget to the Coastal Zone Management Section in order to fulfill Tasks I,ll and Ill. To compensate for the reduction of reserves, the Agenda Item No. 1606 June 23, 2009 Page 2 of 16 transfer to Pelican Bay Services Division Fund (320) currently budgeted at $214,000 will be reduced accordingly prior to year end. Further, a budget amendment may be necessary within Fund (195) in order to establish budget within a new funded program. The following table depicts the cost for each contract segment. Over the past few decades, the watershed and shoreline of the Clam Bay estuary, especially Moorings Bay, have undergone significant urbanization, with the vast majority of the shoreline now hardened with seawalls. Prior studies in similar lagoon systems in southwest Florida suggest that increased urbanization brings about increased freshwater inflows and substantial increases in nonpoint sources of both nitrogen and phosphorus (i.e., Lemon Bay - Tomasko et aI., 2001). Recent efforts have been implemented to dredge Clam Pass and increase circulation within Clam Bay (Clam Bay Restoration and Management Plan, 1998). This dredging has resulted in improved circulation and viability of the mangroves. While these efforts have shown some environmental improvements, Collier County is interested in obtaining a thorough understanding of the circulation of the entire lagoon system and its effects on the entire estumine ecosystem beyond just mangroves. Increased point and nonpoint source loads of nitrogen and phosphorus, modifications of the shoreline, and decreased flushing rates could be associated with water quality degradation. As such, water quality restoration projects may have to deal with issues of residence time as much, if not more so, than nutrient delivery. In response to these concerns, Collier County requested PBS&J prepare a proposal to conduct a circulation and water quality study to determine the following: · What is the extent and relative health of the natural resources in Clam Bay and Moorings Bay? · What do historical data suggest, in terms of status and trends, about the health of Clam Bay and Moorings Bay? . How have circulation patterns and residence time changed over time, and how can this be improved? . How do circulation patterns and nutrient delivery interact to create spatial patterns of water quality in Clam Bay and Moorings Bay, and how these patterns affect the estuarine flora and fauna? · How will changes in circulation within Clam Bay and between Clam Bay and Moorings Bay affect the overall estuary? · How will changes to the configuration and functioning of Clam Pass influence the adjacent shoreline morphology, wave fields, flushing rates and residence time of water within the system? · Does sediment accumulation within the system likely impact water quality, shellfish, seagrasses, and other benthic organisms? Scope of Work PBS&J would conduct the following scope of work under Contract Number 07-4153 "Professional Engineering Services for Coastal Zone Management Project" with Collier County. Task 1- Development of a Water Quality Monitoring Program The City of Naples currently conducts water quality monitoring at four stations in Moorings Bay, immediately to the south of Clam Bay. Moorings Bay and Clam Bay are interconnected by culveI1S beneath Seagate Drive. A list of the constituents currently collected by the City is provided in Table 1. In addition, water quality monitoring in Clam Bay has been conducted by the Pelican Bay Services Division (PBSD) since 1991, and was conducted by the Pelican Bay Improvement District prior to that (PBSD 2007). Based on the Clam Bay Water Quality, Mixing and Runoff Subcommittee meeting held on March 9, 2009, a list of potential Clam Bay constituents is included in Table 2. In order to better understand the relationship in water quality between Moorings Bay and Clam Bay, a water quality monitoring program will be established. PBS&J will work with Florida Depaltment of Environmental Protection (FDEP) to develop water quality standards specific to Clam Bay. PBS&J will provide Collier County with a sampling plan for Clam Bay that will provide data for compal'ison with Moorings Bay water quality data, and will be in accordance with FDEP data quality standards. Samples will be sent to the Collier County certified laboratory facility for testing. This data will be collected and analyzed to allow entry into the Florida storage and retrieval database (STORET). The sampling plan will specifically address: · Location of sampling · Timing and frequency of sampling · Recommended sampling constituents · Equipment calibration and verification requirements · Field sampling procedures and protocols · Data format and management procedures PBS&J will provide quality control to ensure compliance with required sampling protocol. This review would include PBS&J staff being present during the initial sampling event. PBS&J will also provide assistance and quality control/review services for data analysis and reporting as well as delivery of a sampling protocol compliance report. PBS&J will provide a review of existing (previously collected) water quality data and provide a findings report to the County. This evaluation will be used to develop a point-of-reference using the existing data and determine if trends can be identified. The proposed task includes four components: . This characterization includes an investigation of the spatial extent and potential depth-related dependence of organic and fine sediment layers in Clam Bay. This will be completed to understand the probable spatial extent of adverse biological conditions associated with nutrient supply and flushing rates. This information will be used to estimate areas that could benefit from enhanced circulation, as well as areas that should be monitored closely for possible adverse side effects of circulation enhancement via bottom resuspension and/or increased flushing. We anticipate 30 samples to be taken in the field over a 6 to 8 day period. Sample locations will be determined by selecting different energy/circulation regimes throughout the project area, i.e. dead-end channels, shallow vegetated areas, shoal locations, navigation canals, tidal canals, etc. Samples will be collected by inserting a clear PVC tube - sediment sampler into the bottom sediments until penetration through any potential organic-rich layers. Following recovery, the samples will be measured for depth to any visible RedOx layers (an indicator of oxygen availability). Samples will also be visually inspected for color, general grain size characteristics, etc. At each site, a diver will visual1y observe the bottom and record observations on general biological community structure and health (i.e., presence of bivalve siphons, seagrass and/or macroalgal abundance, etc.). These data will be used to create an interpretative report on the predicted occurrence of oxygen-stressed areas of Clam Bay, based on sediment characteristics and benthic community structure. Task 3 - Physical Data Collection Hydr02raphic Survey This task will consist of completing a bathymetric survey of a portion of the project area. The bathymetric survey of the project area will include Clam Pass (including the ebb shoal complex), Upper, Inner, and Outer Clam Bay, Moorings Bay, and Doctor's Pass. Existing, up-to-date survey data will be used where available, The purpose of the survey will be to delineate the existing bottom topography in order to create an up-to-date elevation data set. This data set will be used in the hydrodynamic and sediment transport modeling. Existing published benchmarks will be utilized. The hOlizontal datum (coordinates) will be referenced to the North American Datum 1983 (NA083) Florida State Plane Coordinate System. The vertical datum (elevations) will be referenced to the North American Vertical Datum of 1988 (NA V088) and will be based on published horizontal and vertical control points. Drawings will be prepared showing the bottom elevations and contours. Cross-sections will be created indicating measured water depths, tide information, and existing bottom grades. Standard survey quality depth sounding equipment will be used to record water depth data where possible for the project area. Differential GPS and a high frequency single beam digital fathometer linked to Hypack data collection software will be utilized. Cross sections will be taken at a maximum 200 foot interval throughout the survey area (Figure 2). IlIMJ 6 FINAL Agenda Item No. 1606 June 23, 2009 April 1, ~ 10 of 16 Currents/Water Levels Current and water level measurements will be taken within the project area over a period of 6 to 8 days for use in a planning level circulation analysis. This data can also be used for the calibration of a potential hydrodynamic numerical model. Currents and water levels will be measured at five and seven locations within the project area, respectively (Figure 2). These measurements will be obtained through a field investigation using the following instruments: · Tide Gauges (7) o Placed: (1) Outer Clam Bay, (2) Upper Clam Bay, (3) Inner Clam Bay, (4) Gulf side Doctor's Pass, (5) Gulf side Clam Pass, (6) north of Seagate Drive in Outer Clam Bay, (7) south of Seagate Drive in Moorings Bay. · Aquadopp current meters with water level (5) o Velocity and water level at five locations throughout domain: (1) Clam Pass throat, (2) Clam Bay pedestrian bridge, (3) Seagate Drive culvert, (4) Park Shore Drive bridge, and (5) Harbour Drive bridge Key issues to be addressed using the results include: · Velocities and flow rates through Clam Pass · Flow exchange volume and direction between Clam Bay and Venetian Bay through the Seagate Drive culvert · Water level differences and tidal phase lag between Clam Pass, Clam Bay, Venetian Bay, Moorings Bay, and Doctor's Pass Graphics will be prepared showing the above parameters during the time of deployment. The model will be utilized to provide the baseline conditions of the system with regards to circulation and residence time, assist in predicting the performance of proposed circulation enhancement activities, and provide the basis for the sediment transport model in Task 4b. In support of the proposed hydrodynamic modeling effort, field data previously collected will be utilized. These data include a bathymetric survey, water level time series at seven locations, and water velocity time series at five locations. These data will be used to create an elevation grid, provide boundary conditions, and calibrate the model. The model domain will encompass the region from Upper Clam Bay to Doctor's Pass. PBS&J will evaluate multiple conditions for this effort: a. Existing conditions b. Modified conditions, including, but not limited to, optimIzation of the Clam Pass inlet cross-section to optimize tidal flushing, and modified culvert/opening/bottom elevations at Seagate Drive, Park Shore Drive, and Harbour Drive. Specific scenarios will be developed in conjunction with Collier County and the Clam Bay Water Quality and Runoff, Maintenance Dredging and Sand Bypassing Subcommittee. Model runs for existing conditions will be used to calibrate the model as well as address questions regarding existing circulation patterns within the project area. During the calibration phase. a sensitivity analysis will be conducted to demonstrate variability of the input parameters used for the modeling effort. Comparisons will be made with previous modeling efforts. Simulations of modified conditions will be utilized to address questions and issues regarding potential changes to hydrodynamics within the project area from existing conditions. All runs will simulate operational ("everyday") normal tidal conditions. This will include variations in a normal tidal signal that would be experienced annually; no hurricane or other extreme events will be modeled for this effort. An evaluation of extreme conditions is beyond the scope of this effort. PBS&J will provide, within the final report, the results of the hydrodynamic modeling effort. The information will include the following: o Description of measured currents and water levels taken as part of the calibration effort. o Description of the calibration and sensitivity analysis. o Description and sources of all bathymetric and boundary condition data utilized in the model. o Description and image files showing the extent and configuration of all model meshes. o Summary of results for all model runs. o Animation files of model runs (DVD). o Digital modeling files (DVD or CD). 9 FINAL Agenda Item No. 1606 June 23, 2009 Aprill, ~ 13 of 16 Task 4b - Sediment Bypassing and Transport Modeling In order to evaluate any proposed enhancement to the Clam Pass channel, a numerical sediment transport model will be developed. Based on the modeling effort completed in Task 4a, PBS&J will develop a numerical modeling scheme that will focus on the following: . Analyze changes in the wave field, current patterns, sediment transpOlt pathways and rates, and morphology (erosion/sedimentation). . Evaluate the existing longshore transport and changes to longshore transport due to proposed modifications to the Clam Pass channel. . Evaluate different channel configurations to assess channel stability, flushing, and adjacent shoreline effects. Specific scenarios will be developed in conjunction with Collier County and the Clam Bay Water Quality and Runoff, Maintenance Dredging and Sand Bypassing Subcommittee. Model runs for existing conditions will be used to calibrate the model. Data Analysis, Final Report and Coordination Based on information derived from the numerical modeling effort, PBS&J will develop recommendations that will outline strategies to manage the system to maximize the overall benefit. The usefulness of these circulation and sediment models is the ability to explore options to increase flushing within Clam Bay as well as between Clam Bay and adjacent water bodies, thus reducing residence time, and provide a prediction of the effect on submerged aquatic vegetation, water quality, mangroves, and benthic communities. The recommendations will also consider the costs and timelines of each option; PBS&J will use available resources to present options that are locally relevant to the issues of Clam Bay. .,., 10 FINAL Agenda Item No. 1606 June 23, 2009 April 1, ~ 14 of 16 PBS&J will prepare for, travel to and attend monthly meetings. The meetings will be held to coordinate the project, meet with County staff and the Clam Bay Water Quality and Runoff, Maintenance Dredging and Sand Bypassing Subcommittee, and provide project updates to the County Project Manager and other stakeholder representatives as deemed necessary and appropriate. It is anticipated that with each work assignment of the project feedback and guidance will be sought from Collier County and the Clam Bay Water Quality and Runoff, Maintenance Dredging and Sand Bypassing Subcommittee in order to build consensus heading into the next task. This level of dialogue will be used to develop scenarios and strategies to focus the investigation to address specific areas of concern. Efforts will be made to concentrate on issues that may affect the project from a practical and technical standpoint. Final Deliverable: Three (3) hard copies of a draft final report. After receiving one series of comments from a review process managed by Collier County, three (3) hard copies and three (3) electronic CDs of a final report Assumptions 1. Collier County will complete the required water quality collection and monitoring. ') Laboratory parameters for water quality would be processed by the certified water quality laboratory of Collier County. 3. Relevant information/documentation will be provided to PBS&J by Collier County. 4. Field data collection will be undertaken over six (6) to eight (8) days. 5. It is anticipated that the County will conduct a third party peer review of the above work. This scope does not include time/effort to respond to or modify the work product based on this peer review. Project Schedule A final report will be completed within twelve (] 2) months of receiving a Notice to Proceed from Collier County.
